I love Hangawi on East 32nd between Fifth and Madison - you can sit on the floor. It's not Japanese, it's Korean, and they don't serve meat dishes. I'm not a vegetarian, but I love the food here.

Naka Naka in Chelsea on 17th Street between Ninth and Tenth has seating on floor mats

There is a nice Japanese restaurant in Bensonhurst, Brooklyn on 86th Street near Nineteenth Avenue where all the shoes are lined up in front of a hearth and in addition to traditional booths, there is floor seating on big cushions with holes in the floor for your legs.
References :
EAST on third ave around 25th st. The ground floor is normal seating, the second floor is floor seating. There is space for your legs under the table so your legs don't cramp up.
